Virologiste avec expérience en métagénomique

L’Unité mixte de recherche « Contrôle des maladies animales exotiques et émergentes » du Cirad et de l’Inra – développe une approche multidisciplinaire et intégrée d’étude de la dynamique et du contrôle des maladies. Plus de 80% des pathogènes animaux ont un spectre multi-espèces qui témoigne d’une plasticité génomique leur conférant une forte capacité adaptative et conditionnant l’émergence de nouvelles pathologies animales ou humaines. Pour étudier les capacités adaptatives de virus dans leur hôte et leur environnement microbien, l’équipe de virologie cherche à acquérir une compétence nouvelle, en tirant profit notamment des outils récents de séquençage massif parallèle pour étudier les interactions hôte/pathogènes/microbiome.

Descriptif du poste

Le besoin de compétence nouvelle s’inscrit dans une approche transversale et une dynamique pluriannuelle. Il s’agit dans une première phase (4 à 5 ans), de développer des recherches en surveillance non-orientée des pathogènes pour une détection précoce d’infections virales émergentes ou à potentiel d’émergence. Plus spécifiquement, vous aurez pour mission initiale d’établir le microbiome de moustiques vecteurs d’agents pathogènes en Méditerranée, dans l’Océan indien et dans la Caraïbe par des méthodes de séquençage profond et d’analyses de séquences au moyen d’algorithmes adaptés. Au sein de l’équipe de virologie (15 personnes), vous travaillerez plus en lien avec deux autres chercheurs virologistes affectés à la Guadeloupe et à la Réunion, ainsi qu’avec l’équipe d’épidémiologie et d’entomologie de l’unité et vous bénéficierez d’un appui en bio informatique. Vous appuierez les autres virologistes de l’équipe sur les études de pathosystèmes (PPR, FVR…). Dans une seconde phase, vous serez amené à explorer plus spécifiquement les interactions d’un virus ou d’un genre viral dans son vecteur. Ces recherches auront pour objectif finalisé de mieux prévoir les émergences et développer de nouveaux outils de surveillance et de contrôle.

UMR CMAEE Cirad/Inra 'Control of Exotic and Emerging Animal Diseases' joint research unit of Cirad and INRA (French national institute for agricultural research) is developing a multidisciplinary and integrated approach to study the dynamics and control of animal and zoonotic diseases. More than 80% of animal pathogens infect more than one species which reflects a genomic plasticity providing considerable adaptive capacity and conditioning the emergence of new animal or human diseases. To study the adaptive capacities of viruses in their hosts and microbial environment, the virology group is looking to acquire a new competence, based on recently developed tools for massive parallel sequencing.

Position description

The need for this new competence is part of a transversal approach and a process extending over several years. This involves, during the initial phase (4 to 5 years), developing research on non-directed monitoring of pathogens for early detection of emerging viral infections or those with the potential to emerge. More specifically, you will initially be asked to describe the microbiome including pathogenic agents of mosquitoes in the Mediterranean, the Indian Ocean and the Caribbean by applying methods of deep sequencing and sequence analyses via adapted algorithms. Working within the virology group (15 persons), you will interact more specifically with two other virologist researchers in Guadeloupe and La Réunion, as well as with the epidemiology and entomology groups. You will also be provided with bioinformatic support. You also will have to help other virologists of the group to set up similar approaches on other pathosystems (PPR, RVF, etc.). During the second phase, you will more specifically explore the interactions of a virus or a viral genus with its arthropod vector. This research is aimed at ultimately better predicting emerging infections and developing new monitoring and control tools.

Profile

Minimal graduation: PhD in virology.
Skills in classical virology (virus isolation, in vitro amplification, purification and immunological detection, etc.) and molecular methods (detection, sequencing, sequence analysis, cloning, inverse genetics, etc.).
Previous successful experience in massive parallel sequencing approaches without a priori knowledge (preparation of nucleic acid matrices, massive sequencing data analyses, etc.) is a determining factor of the selection process.
Aptitude to use regularly bioinformatic tools and get involved to develop them in conjunction with bioinformatic specialists to more precisely and effectively respond to research questions.
As the position requires collaborative work with members of the virology group and interdisciplinary collaboration with other groups (epidemiology and entomology), the ability to interact with others across scientific cultures will be important.
Use of spoken and written English is essential.
